Stephen also contacted me at the Helpdesk where I responded to him. I'll post that reply here, in case anyone else has run into the same issue and the answer helps you as well.

1. When you double-click the tempo button to bring up the Tempo dialog, please make sure that the measure range is for the whole song. If you've played partially through a song and click on the Tempo button to bring up the Tempo dialog, the beginning of the range will be where you stopped, and so any editing only affects the range of measures (beginning with the point you're at) in the boxes at the bottom.

2. If you're exporting a .mid file, make sure that it has a different name than the original .mid file you started with. I've had customers who were saving the newly edited .mid file with the same name as the original, and then mistakenly using the original file in another player, and wondering what happened to their edits
